The most complicated program I have used is called “MrBayes” we are using it to calculate the rate of evolution of individual amino acids of a protein sequence across the tree of life. We are doing this because it can help us to identify which parts of the protein are the most important. Even on our biggest server this can take weeks to run and requires a lot of optimisation.
